What happens if all you have left to get are rares? Are you guaranteed a store full of rares each time, or will some stores be "blank" if the "algorithmic" requirements aren't met for a rare to appear?

You will always have 5 items in your shop. So yes, as long as nothing has changed from previous versions, your store will have 5 rares.
